2004 3.0 PATs issues, HELP! Will not crank

I just bought a 2004 Ranger XLT Edge supercab. I got a deal on it because the engine was bad. Ordered a low mileage engine and did the swap. My scrap man took the old engine before I could take the original engine wiring harness off, so I put it in with the one that came on it. Don't have much info on what it actually came off of. It ran fine, but had a recurring engine light come on and came up with P1633 code. Everything was fine except that code. I did a little testing and came up with 5 - 6 volts across pin 55. I ordered a used engine wiring harness. Installed it today, and went to try and start it, and now have PATS light flashing, will not crank, just a click in the interior fuse panel area. All lights on dash come on, then in sequence go off including the PATS light.. It is flashing when not trying to start it. It comes on solid with all the other lights when you turn it to run. Then goes out while trying to start then comes back on flashing when key is removed. I need help trying to diagnose this. Any help would be appreciated. I do have both original keys as far as I can tell. They both worked while it was running. If the PATS light goes out does that mean it is paired with the key? If so where then it would not be PATS. Right??? That would make it a starter issue. I had the battery tested it is good and strong. It was working fine prior to removing one engine harness and replacing it with the correct one. I now have many more dash lights when switched to run than I had before. ECM is original and is mated to the 2 keys I have.

Help! I need an answer. If the PATS light goes out that means the key is accepted by the PCM right???
