engine to transmission bolt up problems

Installing a 3.0 from a 99 -2 wd, 5 speed into a 98 4x4 automatic that had a 3.0.
swapped motor mount flanges from 98 to the 99 block and removed pilot bearing from 99 block, install
torque converter on transmission & spun it a few times to seat it, Then we drop motor in, but we can't get it to seat w/ transmission. I can get all torque converter bolts to engage w/ flywheel, but thats as far as it goes.
What am I missing?

I would pullout the trans n try to mate it to the engine outside the vehicle.
U didnt mention if both vehicles where the same just diff in yrs.
I had an issue with a mustang 5.0 going into an e150 van,turned out flexplate for van was flat and the mustang was offset by 1/2" toward trans and wouldnt allow engine and trans to mate up. However they where both automatics.

Are you sure that the torque converter slid all the the way on. There is more then one spline that it slides onto. When the bell housing and block are togather the torque converter should still have 1/2 inch or so travel between tranny and flexplate.

make sure that the alignment towels are in the engine and not both the engine and transmission. sometimes that happens when swapping parts.

also, make sure the converter dropped 3 times when spinning it

Thanks for all reply's. Finally got it in, we got some 12mm bolts cut heads off to use as hanger studs, slid motor on to studs & it popped right in. Can't believe we didn't think of it before.
Will be finishing up over weekend.
Another quick question about fuel rails. Can I leave the donor intake system, it's flex fuel, I don't believe the 98 was.

no...injectors and rails are different...well...injectors for sure
