Fords use a special synch tool to align the gear-driven type of CMP that is used in 4.0 OHV engines. There are several different alignment tools and you must get the correct one for your year and engine.

96~98 4.0L Hall Effect
Ford #303-529
OTC #6472

99~2000 4.0L VRS
Ford #303-638
OTC #6483

Here's the method on a 5.0L Explorer. The sensor and the tool are different from your 4.0L but the actual timing procedure is similar. You should consult your shop manual for the correct angle for your particular engine.
