No, size of the speaker doesn't matter and build quality and engineering are usually more important. However, a circular cone is going to be more rigid and have lest physical distortion under high stress than an oval diaphragm will.
When talking about Co-Ax's, it is usually a non issue. However, there are more high quality 6.5's (both co-ax and component) available than 6x9's and there is a reason for this. More or less, though, if SQ isn't a top priority then you wont care that the 6.5's have a little less distortion.
Personally, I switched my truck to 6.5's. Some jig saw work and some dremel work to the door panel and I have a hole that more drivers of higher quality will fit in. 6.5" is pretty much the standard midbass size.
as far as the OP's question goes, no, they will not fit with out modification. 5x7's will with an adapter plate (which is usually included with the drivers).
