There is an edit button for a reason.
There is no straight forward upgrade trans available. There are some upgrade parts...I believe 4.0's have different gear ratios within the transmission and many with a 4cyl find those gears to be better fitted to them depending on their truck's setup. But a 4.0 trans will not bolt to a 4cyl. It's been some time, but I recall the M5R1 having a poor 5th/reverse design and there is an upgrade/update available.

Depending on application, you can run a T5 trans from a 4cyl Mustang or Thunderbird. Locating one of those now-a-days can be pretty difficult. Shifter location and driveshaft lengths may come into play.
In regards to finding a shop manual dedicated to the M5R1 manual transmissions, there isn't one to be had that I've located. About the best option is obtaining Ford factory shop manuals and about the only place to purchase these is eBay in the used market. I have them for my 2001 and there is a nice big manual transmission section with diagrams.
There are several online resources for parts and I recall one or two that actually have a DVD walking through the rebuild of a Mazda M5od trans. Unfortunately, I cannot seem to locate that after a quick search.
Clutches and clutch systems are fairly straight forward.....even a basic Chilton's or Hayne's manual covers that. They also cover removal and installation of the transmission iteself. Did my very first clutch job using a Chilton's manual years and years ago.
