The right way to do it would be to grind off the surrounding paint, weld the hole, grind it smooth and repaint. Just be careful not to get to hot and warp the panel.
Don't forget to add corrosion resistance to the backside of the panel, or it will rust out from the back.

It depends on how big the holes are. Welding the holes is the 'right' way to do it, there are other ways. If it's only like an 1/8" hole, you could just plug it with bondo and sand it smooth, and paint that, and I suppose using a fiberglass or mesh backing on the backside of the panel would probably help. But then you still have a hole in the metal, but I guess if you didn't have access to a welder, I don't know what other options you have.
