The OE rotors are notorious for warping. Get yourself a better pair and replace them. I don't know what you have (as you have no signature with vehicle details), but rotors are easy to change and can be done with simple hand tools. Also replace your brake pads at the same time, as well as check your wheel bearings and replace if necessary. It's always easier to replace these items at the same time, as it saes you from digging back in there a few months later.

while i can't comment on the quality of the stock rotors, roll dog is right, for the value of new rotors, you may aswell buy a better set... if the rotors are not badly warped, which it sounds like by your description, you can probably get them machined, which should take care of the problem, most brake shops would do this for probably $20 if you took them in to them

one thing i'll tell you to make sure to do is get pads and rotors that are of equal quality... IE, don't get high end bosch ceramic pads, and stock (or slightly better than) rotors, ask me how i know :D
reason being, typically the better pads, composite metallic, and ceramic, like higher heat to work properly, ceramic in particular, do not like to work cold, they have noticibly better stopping power after you have been using them, and like to generate heat, so that they DO work better, conversely, stock equipment, like rotors, work better when they are cold, and fade (pads) or warp (rotors) or can crack (both) when they get too hot... i know this because back when i was young and stupid, i put bosch premium metallic pads on my mustang, and stock rotors, was doing 160mph (yes mph, it was 260 km/h) down the hiway, and my buddy yells, THAT'S OUR EXIT!!! so i slammed on the brakes to make the exit, the brakes in that car have never been the same since...
