My way,
Use some sound deadening material to layer over the opening under the floor liner or rug.
Then wrap the top of the housing and on the shifter with foam, some the thin flexible packing foam.
Use as much as you like to fill the shift boot but not too much to deform it.
Seems to cut down a lot of the noise.

I wouldn't use any spray foam or any spray applied filler. Not only would it be difficult to apply, but quite the mess when you need to access that area again.
What is the goal here? Are you running a Hurst and it's loud??
Myself as well as some others have used dense carpet padding in a few layers around, above, and under the Hurst shift boot. Roughly 5" by 6" squares....whatever fits inside the cupholder bezel. I even have two pieces IN the Hurst shift boot. This quiets it down considerably compared to no insulation.
I've searched but cannot locate the thread I got the idea from so long ago and I do not have any pictures.
