Stutter in gear

Hello everyone I was hoping someone could help me and my ranger. This truck has been my daily for 6 years and reliable as hell and I just replaced the neutral safety switch. Now it has a shudder in gear but clears up once pulled back out? I can give it gas and the truck will move but it just isn’t making sence to me. Has a check engine while in gear but doesn’t once pulled out? Koeo test is clear and truck won’t connect to do a koer test. I attached two videos of the truck doing its episode. Thank you to anyone for any help. 🙂

Welcome to the forum

1989 2.9l manual trans?

Reads like misfires, you don't really feel these until engine is under a load, i.e. moving under engine power

When were the spark plugs and wires last changed?
Spark plug/wires can be OK with idle fuel mix but then misfire when air/fuel mix is RICH, i.e. when accelerating in gear, stumbling

Most common issue on these is the TFI module, as they get older they tend to cause misfires after warm up(or cold) and slow/no starts after being shut off and then warm restarts in hot weather

If you have a timing light test each spark plug wire after engine is warmed up make sure it has a steady pulse at idle, just watch the strobe should be no missed beats, if missing beats replace TFI module
And check spark timing, warmed up engine, SPOUT disconnected should be 10-12deg BTDC, SPOUT connected, 20-22deg BTDC

Dirty injector tips, run a can of Seafoam, or similar injector cleaner, in the gas tank, see if it helps after 1/2 tank or so, if it gets better add another can on the next tank full
I do one can a year on my 1994 4.0l, makes a difference

Thank you for your reply and yes manual trans but 6 months ago I had an injector go out and replaced all 6 injectors and plugs, wires, rotor, cap and the coil.within the year have done tps, idle air control valve, o2 sensor, has no blockage in exhaust.
It just recently happened after the safety switch went out and I’ve replaced it with motorcraft like all the other sensors. It also has the same issue when the brakes are touched but there’s all new vacuum lines and new booster and master cylinder
