Yes, if both are M5OD-R1(M5R1) transmissions and from same engine size and drive(both 2WD or both 4WD) it will fit just fine, but.........................
1993 needs a speedometer cable, that was dropped in 1998 and up Rangers, no hole in tail shaft housing and no gear inside on tail shaft, and another but......................lol
You will have the correct tail shaft housing that you can remove from the 1993 M5R1 and install on the 1999 M5R1, AND the 1993 will have the gear on the tail shaft that you can remove and install on the 1999 tail shaft
Or you can wait and find a 1991-1997 M5R1 from a 3.0l 2WD
M5R1 was only manual trans used on 3.0ls in Rangers or Mazda B3000s 1991 thru 2008, just FYI
Only changes were dropping the speedo connection in 1998 and adding an extra OSS sensor in 2001

Just a Heads up
The M5R1 manual trans used ATF, yes, automatic trans fluid in a manual trans, NOT gear oil
Mercon V is spec, 2.8 quarts bone dry, so on oil changes it usually only takes 2 quarts
On the top rear of M5R1's are 3 rubber plugs, they can dry out and crack, and then leak ATF, not much just annoying
