Yes, it will be fine to put the '09 into the '04
4WD 4.0l SOHC engines did have a balancer shaft inside the engine but people that have done similar swaps report no vibrations, it was added on spec because of Live axle and front drive shaft turning all the time
You will just have to look at sensor and vacuum routing from one engine to the other, and may want to change the upper and maybe lower intakes so everything matches up.
Not sure on oil pans, 2WD and 4WD sometimes had different shapes for front axle clearance, but I would put in new oil pan gasket in any case, very hard to get to later.
Other things to change while engine is out and/or disassembled
Rear Main crank seal, cheap and hard to get at later
Knock sensor, under intake, hard to get to and was a known failure point
Thermostat, and give the housing a good look, earlier housings would crack and leak.
2004 might use two temp sensors on the thermostat housing, Ford switched to one sensor around this time, so if '09 engine just has one then you will need to swap over thermostat housing from '04, but as said check it carefully for cracks
Your '04 4.0l SOHC is worth money, very rarely is there valve damage when chain skips, just low compression on one bank and either no start or very poor running.
Once engine is out you can sell it as is or put in the timing chain kit and sell it.
If it has any compression then valves are OK

Awesome!! Thanks so much for your help! And the valves seem fine, one back is down when compresion test was done, and like most of them the chain skiped on the right bank, so engine need to come out anyways to fix timing, i checked the ford work shop manual for timing fix and it seemed easier to just swap motors, so now i know what i need to get done and what seals to change! Thanks so much!!
