Transmission grinds after being underwater
So i had a little mishap a week ago and long story short my truck was submerged and now the transmission/clutch isn't working properly. I stupidly pressed the clutch while it was under water so that may be a problem. When i release the clutch in neutral everything is fine, but when i release it in any gear it just grinds and will catch every now and then and actually move forward some. Any help would be appreciated before is start tearing into it.

Clutch hydraulics is a sealed system, so whether you pushed the clutch in or not wouldn't matter.
Because there is no "grinding" with clutch out in Neutral, the clutch is not your issue.
The clutch disengages the flywheel from the transmission's input shaft.
In neutral with clutch out the input shaft(in the transmission) is spinning at the same RPM as the engine, this is why you can't just push shifter into any gear without pushing in the clutch first, Neutral is a gear, and it spins like all the other gears, it just doesn't spin the output shaft(driveline).
Your issue reads like there is a problem with the output shaft/gears in the transmission.
I assume you have drained it and refilled it once since the flood?

May need to be cleaned up.
Grease up the throw out bearing mounting area, the input shaft housing may need some.
As been said drain all the fluids, trans, t/c, diffs, none are water tight and if the truck was under water for any length go time all the hear fluids may be diluted.
Also, grease up the u-joints if you have grease fittings, if not watch them because they WILL rust up and seize up or fall apart.
How's the engine oil, did that get water in it too ?

Clutch disc is not engaged to flywheel, could be clutch disc splines are stripped hopefully it is not the input shaft, pull transmission and redo clutch.

So in the process of taking the transmission off I was in the middle of removing the rear drive shaft when i noticed the front drive shaft spinning as well. I immediately face palmed myself because i realized that I left it in 4 wheel drive when we flat towed it home. So sure enough i remove the front drive shaft and play around with the yokes on the t-case and that's where the noise is coming from. Now my only struggle is getting the stubborn thing off. It's really stuck on there good, any tips of tricks?

Ya transfer case is fried, i'm gonna head up to the junk yard and get a new one today. Couldn't get it off yesterday tho hopefully today i'll have better luck.
