Transmission issues and concerns

I have less then 1000km on my 2010 Ford Ranger 4.0L 5-speed and am experiencing some issues that hopefully can be resolved. Two days ago while driving in traffic my stick started to vibrated violently in gears 1-3 and even in neutral, bad enough for me to think I lost a cylinder or an out of balance tranny, upon arriving at my location I shut off the truck and proceeded to take care of business. After completing my task I went and started my truck fully expecting the same vibration, but it was gone and hasn't returned since..any ideas?????

Also I hear helicopter type noises from my transmission when I'm reving around 1500rpms in both 1st and 2nd gear and excelerating. Tech at Ford said it's normal for the 4.0L, is that true??//

Finally there's a clear clunk when engaging and disengaging the clutch when starting out, stopping for traffic and when on an incline. I realize that hydrolic clutches might give off that noise but it happens only at those specific times 2nd and on doesn't happen. Any info would be greatly appreciated , thank you....
