Icon2 Transmission Flush Question

I got my pan dropped and in the process of cleaning it. After I reinstall everything back do I fill the tranny back up before I take the tranny cooler line off to flush it or just go ahead and add fluid as I flush it?

Heres a few pics of my drain pan...

Dirty....

My fluid looks better than I thought...

I got the pan back on and filled the tranny back up but looking at the tranny cooler which hose do I take off to flush it or does it matter. Got one on the right and one on the left.
