If you can find long enough J-bolts, I don't see why you couldn't.
These are J-bolts, so you don't have to drill into the bed and through the caps...

The bigger, the better.
Use four of them and that will keep that box clamped in place. Might not be a bad idea to weld pads onto the hook end of the J-bolts so that pressure is evenly distributed, which will reduce/eliminate sheet metal damage from cranking the bolts tight.
Also consider spraying Plasti-dip on the bottom of the toolbox 'tabs' where it will rest on the rails. That will help as well.

You'll probably want to cut the bed caps, since it's not a low profile. I originally had mine on top of the bed caps, but it just sat up to high and looked funny. If done right the toolbox and bed caps look really good when cut.

I would hate to cut them tho cause they're harder to come around by nowadays. But it does look better.

I see you've mounted it up....question: you know how the rails are wider at their widest than the box? Could you possibly just notch the rails so the box slides right in between the now trimmed rails? Hard to describe, but imagine when viewing from the side, the rail will be continuous front to back, but there'd be a box mounted to the sheet metal between the plastic rails. I know some way of mounting the front of the rails would have to be done, but still......my brains-a-workin'! lol.

drill a hole in the side of the box and mount the cutout area to the box, would have been easier if they were not cut off completly.. you're just looking for supporting them so they don't get ripped off by the air flowing when driving...

You could always take the chunks you chopped off and experiment with them. Practice to make 'em perfect and apply the theories learned to your soon-to-be-acquired second set of rails.
Top Tip: sharp boxcutter is wonderful on making clean, finished looking cuts to plastic.
