Welcome to the forum

Misfires are usually spark related but once you change the spark plugs then misfires are usually burnt exhaust valves
So compression test would be the next step

Remove all 6 spark plugs first
Test 1 cylinder at a time and write down results
On 3.0l expected is 160psi, but depends on the gauge and battery condition
Point of compression test is not getting high numbers, it is to see if misfiring cylinder are lower than non-misfiring cylinders

Or severly worn valve seats. Ford 4.0/3.0 OHV heads are notrious for seat wear. With a wore out seat, the exhuast valves heat up much hotter and burn up (distort) since the seat can no longer properly cool the valve when it makes contact. Get that compression check done to verify. If its lower on those two cyls, make plans to get the head replaced/fixed before more damage occurs (valve drops). Best to fix both at same time if those are orginal heads.
