I have heard of it, but it is weird that it happened near the time the engine was swapped in.
Electrical issues are always a pain in the ***.
Did you get a new ECU with the motor?

ECU?

By the looks of google, it seems like ignition module issue or vaporlock.

I was told this issue usually isn't detected by the diagnostic tools that mechanics use...

Electronic Control Unit (your computer for your engine)
Some people call it a CPU.
Just wondering if it fried anything electrically when you went through the water....

Called my mechanic again and hes saying he still can't find any issues. He's taking it on the fwy and city driving and it hasn't died at all. He's tested everything including cam sync and everything looks good. There's no clues or hints being sent to him as the truck is running good.

Still smoking out the exhaust but that's the valve seals for sure...

He's going to continue to try and get this issue locked down and then I gotta go raise hell at Kar King cus I'm tired of this guy telling me the smoke is condensation when it's blue and smells like oil.

UPDATE:

Well on Friday I left work and went to pick up my truck. The mechanic said he couldn't find anything but would keep checking but I said f it and picked it up. Mechanic drove it all day and he said it never stalled on him. I took it home and on the way home it dies, of course. Double checked some things and called a friend over when I got home. I recently purchased an outerwear cover for my intake to keep water out so I wouldn't fry this engine but I guess that was the cause. My buddy said I should try taking off the outerwear cover cus it might be restricting air flow. We tested the spark on the coilpack and it's fine.

Sure enough I've been driving it for the past 3 days without it stalling out on me at all. I guess the cover wasn't such a good idea... :( I know Wayne @ underdog has one but I guess it doesn't restrict his air flow. I'm going to keep driving it and if it dies again I'm going to change out the coil pack, but I think it's fine.

Now I just gotta get the valve issue worked out. Thanks guys!

Have you thought about the fuel inertia cut off switch? I know mine will randomly kill fuel delivery, and sometimes start right back up and go without me having to touch it, but it will stall out again later. It's like it gets right on the edge of tripping and "flickers". I just push the reset button and I'm good to go for a while.
