HELLOW TO ANYONE WHO CAN HELP ME. I HAVE A 03 RANGER 4 CYLINDER ON A MANUAL TRANS, THE TRANS CRAPED OUT SO FROM A RECKERS I GOT A 98 MAZDA V6 AND DID A MOTOR AND TRANS SWAP WITH CPU, AFTER CHASING DOWN 42 WIRE PINS FROM BODY HARNESS TO CPU (4 WIRE UNUSED) AND A REROUT ALT WIRES, IGNITION ON OFF WORK ALL DASH LIGHTS AND SWITCHS WORK BUT ENGINE WILL NOT CRANK OVER NOR WILL FUEL RAIL SUPPLIE FUEL (I PUT FUEL DOWN THROTTLE BODY AND BYPASSED KEY SWITCH TO GET ENGINE TO BURP) I KNOW IM SO CLOSE PLEASE HELP, CAUSE IM OU OF IDEAS

Your issue is most likely the 2003 PATS(passive anti-theft system)
2001-2004 Rangers had a Type E PATS system
Type E disables starter motor and fuel
The PATS module and factory PCM(ECU/computer) are "married" at the factory, if you swap PCMs then they need to be "re-married" and only a Ford Dealer can do that, and it takes about an hour to 90min. of shop time so ain't cheap, plus towing it to a Ford Dealer because they don't make house calls.
This requires a subscription to the Ford Data base, and is why others can not do it, only dealers.
Not sure if you can just disconnect PATS module, since you have a new PCM without PATS(1998) that may be possible.
PATS module is usually located above glove box behind passenger side air bag.
My guess is no, I would think some of the PCM functions would pass thru the PATS module as a backup to prevent removal allowing engine to run, not much point in an anti-theft system that can simply be removed by a thief.

Also depends on the year for PATS and PCM. In the F-150's Ford had a seperated PATS and PCM, then sometime around late 1999 or 2000, they incorporated both functions into one module. I'll guess that 2003 has the combined PATS/PCM, so RonD is going to be correct on this.
Can you get the key from the donor vehicle you got the engine/PCM from? Maybe placing it next to your ignition switch, and then cranking with the original key you have now will get the PATS happy. The PATS system has a chip in the key (upper black part of the key). There is a coiled ring around the ignition switch, under the steering column housing. This is the "tranceiver". It picks up the tramsmitter signal from the key,sends an "O.K." to the PATS module which allows the truck to start.
Some folks that like the "remote start" function (they start the truck from the inside of their house) have taped a key under the steering column that allows the PATS to enable the start function.

My 03 has integrated PATS in the PCM its a v6 but id bet yours has it to. Your going to have a hard time there because I'm pretty sure the 98 had separate modules. You may have to talk to the dealer and see what they can do not sure what changes were made to the motor between 98-03 but they may be able to flash you an 03 PCM with integrated PATS to run your 98 motor. The shop i worked for had the subscription ROND talked about and we could flash PCMS and program keys however it was very limited and you had to use the cars VIN and it would only flash the exact code for that VIN number for emissions reasons. Im not sure but a dealer may have more control over what they can flash to the PCM.
