Tonneau Cover + Tool Box
Honestly, with the small bed size as it is with our trucks, it's one or the other, to me. The whole point of a tonneau is to keep out water and hide things in the bed and lockable right? How water tight do you think you're gonna get it with a toolbox in the bed that gets opened frequently, not to mention having to open your tonneau to lock and unlock the toolbox. Just some things to think about.

Get over your little hatred for Maurice, its stupid. I think the tonneau would be most useful with a standard toolbox that has the locks above the tonneau itself. I agree that with a low-pro where the locks would be below the tonneau it would be pointless to have one.
What's keeping the water from leaking into the bed though? Nothing. Either in front of the box or behind the box. You're still gonna have a leak.
I'd say just pick one that you think you're going to use more and go with that. If you decide different down the road, take it off and put on the other one you didn't got with from the start.
To me a 6' bed is short enough, throw in a toolbox and you're now at 4'. At least with just the box you still have height on your side to stack stuff in the bed and on top of the box. Throw a tonneau on it with a box and you're looking at a space no bigger than the trunk of an accord for storage man. But that's just my .02.

Truxedo makes a roll up soft cover with a small toolbox that blends in with the cover, it's pretty nice but a little pricey. Theres another company that makes a BADASS toolbox/hard roll up cover but it's like two grand. The toolbox even has LED's in it that come on when you open it.

i gotta agree with trevor here ... i dont even have a toolbox even though it would be nice cause it would make my shortbed even more useless
as for the original question, someone on here actually made a tonneau cover that works with their toolbox.
