Altering the airbox?

So the other day I brought my truck offroad and after coming out of a mud hole/water pit, it completely died. It almost felt like the battery had died. The water was high, but definitely did not submerge the engine. After trying to jump start it and tapping the starter, it finally started but has not run right since. I changed the oil, and swapped the air filter that had a considerable amount of dirt and some water residue inside. I was wondering if oil change and swapping the filter were my only problems and how I may change the air box etc. to prevent this happening again.

I'm open to any feedback as to what it may be, because I am really not sure as of now. Thanks

did you read the fuel pump thread tahts directly below this thread. haha. Even if engine wasn't submerged was any part of the undercarriage?
