FI, hands down. Its not that terrible to wire. Also for a manual you can run a T5, pretty tough little trans, and you can use a hydraulic bellhousing off of a newer mustang 4.0 if you want to run hydraulic. If not you can setup a cable clutch pedal put its a pain. Personally, i'm partially to a mustang 302. Parts are common and cheap, and there is a large knowledge base on 5.0 mustangs.

Carb hands down... t-5.. being you have 4.0L you have an 8.8 so thats set...
some people like EFI... personally i hate it.. call my 100% old school.. i enjoy driving my 1930 Ford with original Updraft carb, and about 15 wires total in the whole car... over my trucks.. I like basics something brakes and you can diagnose with a screwdriver and a pocket knife...
cheaper.. plus you want to change a cam.. or compression or intake just rejet the cab or getting a bigger carb from 600 to a 750 and so on.. (simple explanation)
EFI involves dealing with the computer and reprogramming it.. no thanks..
there are people here that will "out scream" me on this issue... i dont care i know i wont be changed do what YOU feel comfortable with..

People have a high tendency to over estimate the difficulty of a EFI swap. If you plan to DD it, EFI is the smartest injection method, if you want simple, high horsepower that can be some-what reliable, carb is the way to roll. If you can wire lights, you can do the majority of the wiring nessesary to complete an EFI swap.
I do respect Redneckstone's old-school carb preferences, depending on what you have grown up around or taught this may be the only way to build a motor.
