Need help figuring out Trans problem

Icon9 Need help figuring out Trans problem

Im replacing the clutch in my Dad's 96 Ranger 2.3L Manual Transmission... well ive got everything back up and the transmission is right there but there is this last 1/2" gap that i cant get... me and my dad were looking at it and we can see that the throw out bearing is preventing it from going in?? anyone else have this problem? my dad seems to think that when we were pulling on the old throw out bearing we pulled some air into the slave cylinder so its causing it to stay engaged... i have no clue been workin on this thing for a couple days now any help would be greatly appreciated
A few things i have done to try to fix it
-got wires out of the way
-checked and rechecked alignment of the clutch
-have spun flywheel trying to get the splines matching
-pilot bearing is right where its supposed to be
