ReBuilt Tranny equals Rough Engine ???

ReBuilt Tranny equals Rough Engine ???

My '94, 4x4 with the 4.0L engine (109K miles) has been in the shop having its transmission rebuilt. It has been there 3 days past the expected completiion date. So I just called for a status. They were a little abrupt but they say the trans is done but now it runs bad. I said something like " Hmm, that's odd. It was OK before." They said: "We're are working on it and will call you when it's done". I got the impression that they were frustrated and preferred not to discuss it right now. Unfortunately, i have no other details. I can only say that it started up fine, idled smoothly, would rev OK, etc. It was OK in Reverse too (auto trans) but trying to go forward was a jerking, sputtering mess! Hence the trans rebuild is needed they said.

So I am writing to ask whether anyone might have an idea as to what might be happening here. Seems to me that a tranny rebuild should NOT have any affect on the engine's performance unless there is some damn sensor or whatnot that they damaged and/or neglected to re-connect or whatever.
