Icon5 2004 2.3 crank sensor condition code

i recently sunk my truck durring a recent flood . truck shut off and all electrical stayed on untill i disconnected batt shortly after yanking it out with my yota. this was my work truck and im a mobile generator tech so im drivin the yota untill... tranny fluid was like weak starberry milk and the oil was just as bad. i flushed motor with ALOT of cheap synthetic and a can of sea foam. also flushed tranny with new cheap fluid and put a BG conditioner in (tranny was screwed prior to takin a dip). i turkey basted water out of plug holes and took plugs out and cranked motor, just to be sure all was good. motor had a wicked lifter tap that slowly went away with the oil changes. so all was good with truck and i took it to work monday.... tranny started slipping and slamming then about 40mi later the idiot light came on so i got it scanned and got a P0316 crank sensor condition and a P0304 misfire on cylinder 4 (cylinder with lifter tap). when you listen to it ist dosent sound concerning and is just as spunky as before? you can only really hear it when you listen to the exhaust carefully. oh and it caught fire when i pulled in drive way. dont over fill your tranny, i learned the hard way my buddy has a lifted 04 with a 3.0 and he cracked his coil in the flood. ive been told my crank sensor could have gone bad or be dirty but cant find where it is due to availabilty of info for the 2.3 2004. only 97 and down.
hope some one can help me
