Torque converter not seating correctly

Torque converter not seating correctly

So I'm in the middle of a motor swap. old 4.0 is out and we are trying to line up the new one. the torque converter doesn't seem to be seating back far enough to get the new motor to line up correctly. We the lifted to motor back out and tried get the converter on correctly and it just doesn't go back far enough. It seems like it needs like another 1/2 inch or so. Any idea's on what could be off?
