Does anyone know if a 4R44E box off a Ford Scorpio 2.9 Bob engine with fit onto the 2.5 Lima engine?

No, it won't, as is

Its the same transmission internally, just has a different bellhousing that matches 2.9l engine pattern

Bellhousings can be swapped, problem with that is that BOTH transmissions need to be disassembled and then the one you want to use reassembled aligning the front pump
Some say you can just swap it(the bellhousing), just do it carefully and no alignment is needed, but never done that my self

Just have to watch out pieces don't fall out when swapping them around
