Computer re-flash or no?

Doing a manual to auto swap into my 01 3.0. Working on getting my parts together at the moment. Just have a question though. I'm a carb nut so all this electronic wizardry pisses me off haha. After the swap will I have to go to a dealer to have them reflash the computer to run with the manual or will it be fine without it. I've searched goggle and on here and can't seem to find a definitive answer. Sorry of this is a noob question.

yes i believe so because the ecm will be looking for sensors that are no longer there on the trans

it will throw a light on but i dont know how it will affect drive-ability

Well now that you've answered that question I'm going to completely change my mind! I appreciate it though. I've decided to just stick with the auto and sell my other parts off. Thing is I can't tell if a fluid/filter change will fix it or if I need to go ahead and overhaul it. It does it about every other day, the o/d off light will flash, the 1-2 shift is hard and it won't go into overdrive when cruising like it should. Then the next day it will drive perfectly normal. Almost has me thinking it a solenoid or something. Any ideas?

Ok, new update. When I left for work this mornin the light was flashing and it was acting up the same way I described earlier. Well I went to leave for lunch a little while ago and it drove normal. However, I got to a stop sign and sat there for a couple seconds. When I went to pull off it was like it wasn't in gear. Dropped it down in 2nd and it creeped off. Pulled over and put it back in drive, nothing. Dropped it down in 1st, nothing until I revved it up to about 1700 then it shifted hard into gear. Put it back in drive and its been fine since. No lights or anything. Drivin me nuts!
