09 Ford Ranger 2.3l 4c not running well after tune up

09 Ford Ranger 2.3l 4c not running well after tune up

I recently had my spark plugs changed to NGK Iridium Lazer, Motorcraft spark plug wires When I took it home the car sounded amazing and the shifting was impeccable(stickshift). But then the car hesitated to start. I looked under the hood and the spark plug wires weren't configured as before. So I unplugged and put it back then I checked the plugs and some weren't pushed in all the way. Then I had problems with acceleration, shifting, car starting hesitation, and idling rpm fluctuation.

So I replaced the Motorcraft coil pack. Improved the performance but I still had issues. So I replaced the spark plugs and wires with new parts myself and cleaned the IAC unit. I gapped the plugs to spec and I've checked the wire configuration multiple times and they are seated properly.

But I still have problems with the shifting, acceleration isn't up to par and I am eating gas on short drives. I've tried resetting the computer - No Effect.

I am at a loss. I don't understand why my car was working great after I got it back from the Mechanic with loose wires and now It is not running well after I replaced the coil pack, wire, and plugs. Please help a dude understand why this isn't working out for me. Thanks
