Engine swap question...help?

I have a 03 Ranger Edge FX4 Super Cab 4.0.
I had to replace my engine with another 4.0.The new engine dropped in but i am having problems with the bellhousing mounts lining up with the new engine. Any ideas on how to get it to align right?

i now have the holes aligned nut there is a bigger gap at the top then there is at the bottom.(the gap is between the engine and tranny.the gap at the top is enough that the bolts will not grab to pull it together . the bottom will tighten.

check your motor mounts...usually the motor mounts are the last thing to snug up
