2006 4.0 4WD auto to manual swap (current progress)

Hello everyone,
Figured I would make my own thread here concerning my auto to manual swap, I have searched endlessly and it gets hard to keep it straight. So here's the deal, I have this 2006 Ranger 4wd 4.0 that has been absolutely phonomenal besides the 5r55e that is made of glass....that being said my truck is purpose built for off road and it gets used as such ...it's fully caged bumper to bumper, long travel, Currie 9" with true-trac, RCV front axles, 4.56 front/back, etc ....I am on my 3rd auto and just flat out sick of it and don't trust them anymore so I went out and picked up a manual 04 4wd manual parts truck and took what I needed.

So far my parts list I robbed from the 04:
Transmission
Rear driveshaft (even though I will have a better one built, front shaft was gone)
Crossmember
Starter
Gauge cluster
ECM
Steering column with key
Pedals (with clutch/brake switch)
Slave and master (will buy new though)
Shifter (don't plan to use)
Floor plate
Clutch and brake switch pigtails with about 4" of wiring off parts truck
All manual trans pigtails with about 6" of wiring from the parts truck

I left the flywheel and clutch kit in the parts truck cause it looked pretty crappy so I would love to hear some input on the absolute best/strongest option here. I also don't want to use the factory shifter and am looking for advice on an upgrade, I tried finding an FX4 L2 assy but that is next to impossible to locate.

Getting the mechanics of it installed is pretty straight forward as far as the pedals, tranny, etc and my plan was to swap the ECM, gauges, and steering column then figure out wiring because I don't plan on swapping the harness over. I would love a straightforward answer on what wiring I need to adapt for the 2004 manual transmission, gauges, pedals, steering column, ECM to work with my 20006 automatic engine/trans harness if possible?!

So, to summarize....clutch assy/shifter upgrade options and wiring to adapt the 2004 manual to the 2006 auto harness please!
