Noisy M5OD after clutch kit replacement

I bought a 2008 4x4 4.0L XLT with 50,000 miles about a year ago.

The previous owner must have put some hard city miles on it, because the truck needed a clutch replacement a month ago when it became stupid hard to shift.

I recently noticed that the transmission now makes a hissing noise in neutral inside the cab. If you have ever whisked eggs...it sounds like the metal whisk rubbing against the sides of the bowl. The noise is lower pitched if I move the shifter to the left (but not into gear), and higher pitched if I move it to the right (but not into gear).

When idling in neutral, the noise disappears when I press the clutch pedal all the way to the floor. What I’ve seen from throw out bearing failures is that noise disappears with very slight pedal depression, so I don’t think that’s what’s happening.

When it’s cold, driving in gear is slightly noisier than usual, with noticeable hissing when coasting to a stop. Because the noise is slight, I can’t really tell whether fourth is silent (indicating input shaft bearing failure) or whether engine noise drowned it out. Second gear is probably the worst. Pressing the clutch while the truck is moving does not stop the noise, as expected.

There are no obvious noises coming from outside the cab.

The transmission is full to the fill port.

I’m planning to change the transmission fluid (with the owners manual stuff) next weekend, but I’d guess that’s prolonging the inevitable.

My suspects are the countershaft or input shaft bearings, but reading the forums it sounds like some people complain about noise post-clutch swap. Is this at all normal, and why? Is there something a garage could screw up that would cause this noise? They claimed they couldn’t reproduce the noise when I brought it back in.

The mechanics also said they reinstalled the rubber noise panel and checked the bushings around the shifter. I pulled up the cup holders and everything looked normal, although there was a random plastic ring just hanging out in there. I didn’t dig further because I spent an arseload of money for them to get it right.

What are your thoughts? Typical bearing failure, gear rollover noise, or something else? If it is a dead internal bearing, I’ll probably drive it until it explodes or it gets unbearably loud.
