Can't Program Power Locks

Backstory: '98 Ranger XLT. Replaced the GEM module that was diagnosed as bad. Symptoms were the 4x4, dome light and cruise control were not working. It was replaced with a remanufactured unit from a reputable company. Up until replacing the GEM, the keyless remote feature worked with one original remote and two that I had successfully programmed to the truck.

Now: All three of the remotes will not successfully program. In fact, after turning the ignition 8 times, the truck will not go into program mode.

Is there a fuse, relay or keyless remote module that may have been damaged or overridden due to replacing the GEM?

Does your 4WD now work and the dome light when door is opened?

GEM has no connection to Cruise Control except for Speed signal so was speedometer also not working?

GEM uses 3 fuses in Cab fuse box, 10, 20 and 25

RAP module is connected to GEM, RAP module is for Fobs, keyless entry, it also uses fuse 20
Does your Horn work?
If not check Fuse 10 in Engine bay fuse box, it also powers RAP, also Fuse 9, although engine wouldn't run if fuse 9 was blown, lol

RAP module is located behind drivers seat on the metal wall of the cab, so behind the plastic cover, looks like this: https://i.ebayimg.com/images/g/y7AAA...-LN/s-l500.jpg

But if it was working then I doubt that's your issue
Do the door locks work?
RAP controls those, IF................GEM has correct software, if GEM was programmed for no RAP module the GEM controls door locks, so its an Option with different GEM and added RAP module

Thank you for the quick response. I've answered your diagnostic questions below in red. I'm wondering if the new GEM is not programmed for power locks. It seems in initially looking at these modules, they could come in 4 configurations. 2wd W/ or W/O power locks and 4wd W/ or W/O power locks.

One other oddity that I noticed is that no matter what, if the door is open, the door chime is on. Key in my pocket, exterior lights on truck in the off position and the door chime is still going. The windows also go up and down without the key in the ignition. I'm wondering if i just traded one problem for another.

I am wondering if the new GEM I received is programed for 4wd w/o power locks.
The old unit was part # F87B-14B205-EC
And the new unit part # F87B-14B205-ED

GEM has no connection to Cruise Control except for Speed signal so was speedometer also not working? Prior to GEM replacement, speedometer worked. W/O GEM, it did not. After new one was installed, speedometer works properly.

GEM uses 3 fuses in Cab fuse box, 10, 20 and 25 Checked for continuity, all are ok

RAP module is connected to GEM, RAP module is for Fobs, keyless entry, it also uses fuse 20

Do the door locks work? The power door locks do function using the lock/unlock switch on the driver and passenger doors
RAP controls those, IF................GEM has correct software, if GEM was programmed for no RAP module the GEM controls door locks, so its an Option with different GEM and added RAP module I'm beginning to think it's not programmed for power locks

Cruise should be working again if speedo is

Do the power door locks work using the buttons on the doors?
These are direct controls, don't go thru the GEM or RAP

Just looking at 1998 GEM wiring and it just has DOOR AJAR light control, nothing for Power Door locks, I thought it did, it does have Power Window function so there would be a different GEM for "Power Group" option, as you said

The RAP module just has 3 wires to lock/unlock and uses door lock button wire splices, so buttons should work regardless
All lock wire
Drivers door unlock wire
All unlock wire

So puzzled as to why changing the GEM would cause RAP module issue

1999 RAP will be the same as 1998
The turning on and off of fuse 20, 8 times, would be what would initiate Program mode in RAP module

See my answers above in red.

I'm thinking something else is going on. The chime is dinging no matter what if the door is opened. It also seems that windows have constant power as they are able to go up and down after the key is out of the ignition and the door is opened. UGH!!!! I thought this new GEM would have fixed things...its only transformed into different, new issues.

Chime with door open is most likely the "key in ignition" warning, assuming head lights are off
If chime goes off with door closed then the door switch is OK

There is 1 wire on the key cylinder that is grounded when key is in the ignition, that ground is the trigger for GEM to activate the chime IF......drivers door is opened

In 1998 there is an Accessory Delay relay controlled by the GEM, that relay powers the windows, GEM will turn on the relay with key on, but will leave the relay on with key off UNTIL Drivers door is opened, so you could roll up the windows before exiting without turn key back on

These two things are unrelated except for GEM control

Yes. The chime sounds like the "key in ignition" as it's not as fast as the "lights on" sound. So, from my description, does it sound like the new GEM may not be programmed correctly?

The chime does stop if I pull the #26 fuse that controls the battery saver relay.
