The 1987 will have a Toyo Kogyo 5 speed
The 1990 will have a Mitsubishi FM132 5 speed
Yes, they can be swapped but I think you will need 1988-1992 regular cab drive shaft, I don't think the transmissions are the same length or used the same spline count
Neither were great transmissions, just FYI
If you are paying for the Mitsubishi FM132 then I would instead look for a 1990-1997 M5OD-R1 from a 2WD 4.0l engine, much better transmissions
2.9l and 4.0l used the same block so same bellhousing/bolt holes
1990-1997 have mechanical speedo hook up

Wait a minute, the 1990 2wd 2.9l should have an M5OD-R1, so rarely has a problem
You can swap in the TK5 but it would be better to rebuild or find a 2WD 4.0l M5OD-R1(M5R1)
Drive shaft is still an issue
The M5R1 does use ATF, yes automatic transmission fluid in a manual trans, people often put in gear oil, which makes it very hard to shift and drive
EDIT:
The 1992 3.0l would also have the M5R1, but wrong bellhousing, also wrong drive shaft spline, I think

I just bought the 90, it's almost immaculate inside and out engine purrs like a dream, tranny is broke, when you put it in gear it makes a slight whirring/grinding noise and goes nowhere, doesn't matter what gear, lady I bought it from said her mechanic said tranny needs rebuilt? I had thought I could simply swap out the 5 spds and have a great truck?

Try 4th gear
If it moves in 4th(which is not really a gear) then the input shaft gear is stripped, if it doesn't move then input shaft is broken, in either case it does need to be rebuilt if that happens
Very rare for that to happen but it does happen
The Toyo Kogyo 5 will last as long as it lasts, I wouldn't sweat it, but I would find out how much to rebuild the M5R1, in case it does fail

No, won't fit, you need 1989-1992 2.9l heads, and valve covers, since the 1986-1988 heads are different, they were changed in 1989 because older versions cracked
